your home folder -> /home/YourUserNameHere/ioquakeall configs in /home/YourUserNameHere/.q3a
You need basic linux cli skills to run quake server on it.

No. This's bad idea run quake from root. Better not use it eitherI mean, for example:
/home/fantom/ioquake3 -
/home/fantom/.q3a -
It's a lot of manuals about Command Linux Interface on all langs, russian include. Read it before asking.
